2 Onderwijs voor promovendi Het aanbod van cursussen voor promovendi in het LUMC is tegenwoordig online beschikbaar. Deze informatie is te vinden op A course "Version control with Git" will be given on 23 June 2014 in Leiden. This course aims at everyone who works in the Bioinformatics field. We cover a version control system named Git. This system is widely used by software developers, but can also be used for project management. By keeping track of all versions, history, etc. collaboration with colleagues is easy and your analysis will be reproducible. For more info see A course on "Safely working in the lab will be given on June 25 th (Dutch version) in Leiden. The following points will be addressed: safe microbiological techniques; radionuclides; carcinogenic agents; blood, viruses; radiation. The course is also open for other new personal of the MGC. The course will be given twice a year depending on the interest in collaboration with the Department VSM of the LUMC. Apply through the MGC web site: or for people from the LUMC via bedrijfsopleidingen. A course on "Python programming" will be organized on 14, 15, 16 and 18 July 2014 in Leiden. The course is targeted at PhD students, Postdocs or anyone willing to learn how to program in Python. Students are assumed to have some experience with programming, but not necessarily in Python, and the UNIX shell. There will be a focus on bioinformatics and programming to support scientific research in general. The program consists of four mornings with lessons and some assignments to be done in your own time (i.e., during the afternoons). For more info see A course on "Next generation Sequence data analysis" will be given 1-3 September This course aims at PhD students, postdocs, and senior researchers who are interested in, planning, or already working with next-generation sequencing. We welcome researchers from both the genomics and bioinformatics fields. Currently available technologies as well as hardware and software solutions will be presented and discussed. The focus of the course will be on the data and ways to analyse these. For preregistration: From our sister school Molecular Medicine the following courses are available: Adobe Photoshop & Illustrator Workshop: 20 May, 3 June, 17 June and 1 July, a hands-on full day workshop. You will learn to create a figure with imaginary data from different file-types, such as: ppt, pdf, psd, tiff, jpg and eps. We will be adding pictures and tables into one figure meant for publication. We will be correcting pictures and images for colour and learn about the difference between CMYK and RGB. And we will be importing and exporting data, such as images and figures, to and from Photoshop and Illustrator Indesign CS6 Workshop: 4 June and 2 July., a half-day Workshop on Adobe Indesign CS6. Adobe Photoshop and Adobe Illustrator lead up to working in Indesign, which incorporates files of these programs and will let you make high-class posters, perfect tables and starting a thesis. Analysis of microarray and RNA Seq expression data using R/BioC and webtools: 30 June 4 July. Five days hands-on computer course for biological and clinical researchers whose research involves experiments that generate gene expression data. The course focuses on microarray data, but some concepts may be applicable to next-generation MGC-Bulletin no. 50; April

3 sequencing gene expression data, or other types of genomics data measured on microarrays. Most of the speakers (and therefore examples) have a biomedical background. Software packages used are mostly freeware, including the statistical software R, Bioconductor, Cytoscape and web tools. The only commercial tool used is Spotfire. The total number of participants is limited to 40. For detailed information & registration info Courses organized by Boerhaave CME: Regression analysis: May. This course considers both theoretical and practical aspects of modeling data with regression models. The focus is on linear and logistic regression models, although other models, like Poisson models or nonlinear regression models for continuous data will also be discussed. All statistical methods are practiced, using SPSS. Some basic knowledge of statistics is required. Advanced Genetic & Genomic Data Analysis: May. This up to date course in genetic association analysis includes now highly relevant topics such as the analysis for multidisciplinary research with novel omics datasets. After a short introduction into genetic epidemiology and population genetics, the analysis of imputed genotypes, meta-analysis and secondary phenotype using GWAS data are discussed. The course will moreover cover analysis and practical issues of rare variants detected by next generation sequencing and gene expression analysis. We further introduce integration of Glycomics (or other omics) and genetic data. Pitfalls that can be encountered in real data analysis will be presented. R Basic Course: 1-2 July. R is an environment for statistical computing and graphics. Its flexibility, allied to the fact that it is open-source and free, have made it an ideal repository for implementations of statistical analysis methods, both classic and new. This two-days course alternates lectures and practicals, with direct application of newly covered material. During the practicals, course tutors are available to answer questions. Members of the committee are: Raymond Poot and Kerstin Wendt of the Erasmus MC and Dorien Peters, Harry Vrieling and Madeleine Nivard of the LUMC. The committee will focus primarily on evaluation of the existing course program and will advise on new courses or teaching activities. During this workshop PhD students get the chance to: - exchange knowledge in an informal and relaxed way, through posters and presentations - build their own network during social events and free time The workshop is meant for PhD students who are doing their research in one of the MGC departments. Mummery on biophysical properties of cardiomyocytes and vascular cells from human pluripotent stem cells. Nannan He: PhD student werkt aan epigenetica van de human pre implantatie embryo and het ontwikkelen van een implantatie model bij de mens. Yuvendran Muniandi: PhD student werkt aan human gametogenese: pluripotency and epigenetica. From October 2013 Susana Chuva Sousa de Lopes is Visiting Professor by the Department for Reproductive Medicine, Ghent University Hospital, Belgium. Bij de afdeling Celbiologie (Rotterdam): Sylvia Hernandez Velasco is sinds 1 januari als postdoc werkzaam in de groep van Niels Galjart. Zij bestudeert 'the role of the zinc finger protein CTCF in chromatin organization'. Wouter Koole is op 1 december 2013 begonnen in de groep van Derk ten Berge en werkt aan 'developing a gene therapy for lysosomal storage diseases using liver stem cells'. Bij de afdeling Genetica (Rotterdam): Barbara Steurer has started as of October 15 th 2013 as a PhD student in the group of Wim Vermeulen, under supervision of Jurgen Marteijn. She will be working on regulation of TC-NER by ubiquitylation, as part of ZonMW TOP grant 'transcriptioncoupled DNA repair and aging'. Per 1 november 2013 is Marjolein van Baar begonnen als OIO in de groep van Joris Pothof en Peter de Keizer. Marjolein werkt aan DNA schade responsen in MGC-Bulletin no. 50; April

6 veroudering, welke cellen beter beschermen tegen celdood. Maria Vougioukalaki is op 1 februari begonnen als OIO bij Joris Pothof. Zij werkt aan DNA schade response in somatische stamcellen tijdens veroudering. Bij de afdeling Humane Genetica (Leiden): Onderzoekers: Lucia Clemens-Daxinger (projectleider: Silvère van der Maarel). Lucia heeft een LUMC Fellowship gehonoreerd gekregen voor haar onderzoek naar epigenetische regulatie van neurologische aandoeningen. Sarah Hempenstall (projectleider: Silvère van der Maarel / Vered Raz). Sarah onderzoekt de rol van PABPN1 in oculopharyngeale spierdystrofie. Cindy Loomans (projectleider: Annemieke Aartsma-Rus). Cindy bestudeert de spierwaliteit in verschillende muismodellen voor musculaire spierdystrofie. Amanda Mason (projectleider: Silvère van der Maarel). Amanda onderzoekt de epigenetische regulatie in facioscapulohumerale spierdystrofie type 2 (FSHD2). OIO's: Hreinn Benonisson (projectleider: Sjef Verbeek). Hreinn doet onderzoek naar een verbeterde antilichaam therapie bij kanker waarbij hij gebruik maakt van Fcgr muismodellen. Dit onderzoek wordt uitgevoerd in het kader van een door de EU-gefinancierd Marie Curie Initial Training Network, getiteld: Tumor infiltrating myeloid cell compartment. Chiara Formica (projectleider: Dorien Peters). Chiara werkt aan de validatie van muismodellen voor polycysteuze nierziekte op een door de EU-gefinancierd Marie Curie Initial Training Network, getiteld: Translational research (training) in Polycystic Kidney Disease. Lisa Hoving (projectleider: Ko Willems van Dijk). Lisa doet onderzoek naar de rol van darmflora bij het ontstaan van atherosclerose, waarbij zij zich voornamelijk richt op ontsteking als mogelijk mechanisme. Anne Jansen (projectleider: Peter Devilee / Juul Wijnen). Anne werkt op een KWFproject dat als doel heeft het ophelderen van Lynch Syndroom gevallen waarbij een MMR genmutatie ontbreekt. Tareq Malas (projectleider: Peter-Bram t Hoen). Tareq bestudeert de identificatie en prioritering van biomarkers vanuit de bioinformatica en biosemantiek. Hij is aangesteld op een door de EUgefinancierd Marie Curie Initial Training Network, getiteld: Translational research (training) in Polycystic Kidney Disease. Heng Sheng Sow (projectleider: Sjef Verbeek). Heng Sheng doet onderzoek naar antilichaam immunotherapie in kanker muismodellen op een door de EUgefinancierd Marie Curie Initial Training Network, getiteld: Tumor infiltrating myeloid cell compartment. Overig: Yvonne Fillié-Grijpma (projectleider: Silvère van der Maarel). Yvonne werkt als research analist aan het genereren van een cellijn die de complexe acetylcholine receptor tot expressie brengt. Maurice Overzier (projectleider: Annemieke Aartsma-Rus). Maurice doet als research analist onderzoek naar exon skip en verbetering van spierkwaliteit in muismodellen voor de spierziekten Cadasil, HD en SCA. Iris Schmidt (projectleider:willeke van Roon). Iris werkt als research analist aan de ontwikkeling van antisense oligonucleotide gemedieerde exon skip therapieën voor de spierziekten Cadasil en SCA3. Sander Tan (projectleider: Silvère van der Maarel / Vered Raz). Sander werkt als research analist aan de identificatie van biomarkers in oculopharyngeale spierdystrofie. Bij de afdeling Klinische Genetica (Rotterdam): Marialuisa Quadri works as a postdoc since December 2013 in the group of Vincenzo Bonifati on the project "Genetics of Parkinson's disease". De OIO's Serdar Yavuzyigitoglu en Wai Chun Cheng zijn respectievelijk per 1 februari en per 10 maart aangesteld. Helen de Boer is op 15 april als analiste aangesteld. 7 Bij de afdeling Moleculaire Epidemiologie (Leiden): Bianca Schutte is als OIO gestart op 1 oktober 2013 op het CVON project "the role of the gut microbiota and chronic inflammation as drivers of cardiovascular disease (IN-CONTROL). Both aging and obesity are leading to an increase in cardiovascular diseases. Both factors are accompanied by chronic inflammation, which is a likely mechanisms causing an increased susceptibility to developing cardiovascular diseases, although the etiology is largely unknown. It is very likely that chronic inflammation plays a much more general role in the etiology of CVD. By focusing on the gut microbiota a cause of chronic inflammation that only recently became emanable to research will be studied. Koen Dekkers has started on 16 april as OIO working on epigenetic mechanisms of cardiovascular disease. His project is part of the GENIUS consortium which is funded by Cardiovascular Onderzoek Nederland (CVON). He will be supervised by Bas Heijmans, Wouter Jukema and Eline Slagboom. Maarten van Iterson has participated as a postdoc since November 2013 in the BIOS consortium, a nation-wide initiative on biobank-based integrative omics studies funded by BBMRI-NL. He will work in the epigenetics group of Bas Heijmans. Bij de afdeling Toxicogenetica (Leiden): Juliette Kamp has just started as a PhD student in the group of Marcel Tijsterman. She will work on the Zenith project entitled "Identifying the complement of genes involved in end-joining routes of DNA double-strand break repair". Joost Schimmel started in April as a postdoc working on the STW project " New Targets to Address Old Problems in Oncology" under supervision of Marcel Tijsterman. As of March 1 st Leonie Kollenstart started as a PhD student in the laboratory of Haico van Attikum on a project that is funded by an ERC Consolidator grant. The project aims to identify and characterize chromatin-modifying enzymes involved in DNA damage repair and replicative stress responses. 8 Sectie 'DNA herstel-mechanismen' De volgende bijeenkomst zal plaatsvinden op vrijdag 23 mei in Rotterdam, EMC, aanvang 9.30 uur. Deze sectie komt ca. 1 x per 2 maanden bijeen op een vrijdagochtend, alternerend in Leiden en Rotterdam. Coördinatoren: Leon Mullenders ( : ) en Wim Vermeulen ( : ). Sectie Lysosomal Storage Diseases Eens per week overleggen betrokkenen van de afdelingen Kindergeneeskunde, Klinische Genetica, Neurologie, Interne Geneeskunde, Ziekenhuis Apotheek en andere afdelingen van het Erasmus MC over de lopende zaken wat betreft patiëntenzorg en onderzoek aangaande lysosomale stapelingsziekten. Hierbij staat de toepassing van enzymvervangingstherapie en daaraan gerelateerd onderzoek centraal (ziekte van Pompe, ziekte van Hurler, ziekte van Hunter en Maroteaux- Lamy). Verkregen subsidies Peter de Keizer (Genetica, EMC) heeft een Erasmus MC Fellowship verkregen "TASC against aging and cancer". Dit betreft een subsidie van Pim Pijnappel (Klinische Genetica en Kindergeneeskunde, EMC) heeft een grant van ontvangen van de WE foundation voor onderzoek naar de lysosomale stapelingsziekte MPSVI. Het onderzoek betreft het ontwikkelen van een nieuwe therapie met behulp van stamcellen en genmodificatie. Marco De Ruiter en Beerend Hierck (Anatomy, LUMC) received a grant together with Marie Jose Goumans (Cell Biology, LUMC) of the Dutch Heart foundation (~1 Million) for the project: "Unravelling aetiology and risk factors in patients with bicuspid aortic valves (BAV)". 2 PhD students will study the developmental mechanism and search for biomarkers. The project will start May 2014 in close collaboration with the Thoracic Surgery (Robert Klautz). Personalia/Prijzen Annemieke Aartsma-Rus is op 20 maart officieel geïnstalleerd als lid van de KNAW Jonge Akademie, een dynamisch en innovatief platform van jonge topwetenschappers met visie op wetenschap en wetenschapsbeleid. Simona Casini has won the CPOW Travel Award (Committee for Professional Opportunities for Women) to go to the Biophysical Society meeting in San Francisco (14-19 February 2014). Elaine Dzierzak en Dies Meijer zijn per 1 januari verhuisd naar de University of Edinburg (Centre for Neuroregeneration). Met hen meeverhuisd zijn Chris Vink (technician) en Mari-Liis Kauts (OIO). Rob Willemsen (Klinische Genetica, EMS) zal op 23 mei zijn inaugurele rede getiteld "De verwondering begrijpen" uitspreken. Wouter Leonhard (Humane Genetica, LUMC) heeft tijdens het tweedaagse symposium van de Nederlandse Vereniging voor Humane Genetica (3-4 oktober 2013) de NVHG Annual Award gewonnen voor de beste mondelinge presentatie. De prijs bestaat uit een oorkonde en deelname aan het congres van de European Society of Human Genetics in Milaan. 9 Overige mededelingen June 2014 is the first anniversary of Stem Cell Reports, the new journal of the International Society of Stem Cell Research edited by Christine Mummery (LUMC) with associate editors David Scadden (Harvard), Thomas Graf (Barcelona), Hideyuki Okana (Kyoto) and Nissim Benvensity (Jerusalem). Stem Cell Reports is an open access forum communicating basic discoveries in stem cell research, in addition to translational and clinical studies. Stem Cell Reports focuses on shorter, single-point manuscripts that report original research with conceptual or practical advances that are of broad interest to stem cell biologists and clinicians. Given the rapidly increasing impact of stem cell research to regenerative medicine and tissue engineering, Stem Cell Reports encourages the submission of manuscripts whose scope bridges these fields of research. The journal also encourages the submission of reports of robust new methodologies with biological significance and/or the potential to advance the application of basic research from the laboratory to the clinic. Stem Cell Reports promotes transparency in stem cell research and related fields of research through the publication of confirmatory findings, negative results, and adverse events.
