1 Speciale uitgave VSC Gebruikersdag januari 2014 Special Issue Users Day January 2014 Welkom Welkom bij deze speciale Gebruikersdag uitgave van VSC Echo! Naast de gebruikelijke rubrieken vind je er ook de korte inhoud van elke presentatie en de achterkant herbergt het programma van de Gebruikersdag. Tijdens deze dag worden niet alleen, interessante, voordrachten gehouden maar wordt er ook extra aandacht gegeven aan de mogelijkheid tot interactie tussen de deelnemers en VSC en de deelnemers onderling. Wij nodigen jullie ook uit om die discussies op te volgen, via de HPC coördinator van je universiteit (zie p. 8-9) of direct met Dane Skow Kom niet te laat voor de VSC Update! We kunnen geen aparte presentatie per VSC project geven dus zal deze tussenkomst een zeer uitgebreid overzicht omvatten van alle vooruitgang die geboekt werd in 2013 inzake financiering op lange termijn, cursussen, samenwerking met de industrie, Voor de aanwezigen: neem deze gelegenheid te baat om te praten met je collega s van andere instellingen, met de VSC staf en VSC management over wat je doet, hoe belangrijk HPC voor jou is, en wat je verwachtingen zijn voor de nabije en verre toekomst. De receptie aan het einde van de dag geeft je extra sociale tijd. Geniet van de dag en start je actieve medewerking in VSC! Watch also for the update of the VSC status. We are not able to include a separate presentation for the various work topics of VSC, but this talk will give you a comprehensive overview of the progress made during 2013 as to long term funding, training, collaboration with the industry, For those that are here at the Users Day, I encourage you to take this opportunity to meet with your counterparts from other organizations, the VSC staff and management and other interested parties and talk about what you re doing, how HPC is useful to you and what you would like to see in the future. 2 P. 2 VSC Echo Editor s Column Een tweetalige speciale uitgave van de VSC Echo deed de Editor s Column naar de tweede pagina verhuizen met als voordeel wat meer plaats. Graag zou ik hier aansluiten bij de geest, de gebruiker is belangrijk, van deze VSC Echo en mee pleiten voor een gebruikersdeelname aan het VSC gebeuren. VSC is nu bezig met de nodige kanalen op te zetten om de stem van de gebruiker te horen. In de nieuwe VSC structuur is een gebruikerscommissie voorzien waarin de universiteiten hun gebruikers kunnen afvaardigen, de gebruikersdag creëert een unieke gelegenheid om jullie wensen en verwachtingen te uiten in de breakout sessies. De VSC coördinatoren zullen de ganse dag aanwezig zijn om te luisteren naar wat er omgaat bij de gebruikers. In deze nieuwsbrief vinden jullie al wat informatie over de coördinatoren zodat ze gemakkelijk te herkennen zijn en ze ook nog achteraf kunnen gecontacteerd worden. En ook in VSC Echo zijn de gebruikers welkom. Er was zoveel te vertellen in de eerste uitgaven dat we weinig ruimte hadden voor inbreng vanuit de gebruikersgroep. De volgende VSC Echo staat geprogrammeerd voor april. Ik verwacht jullie artikel, vraag, discussiepunt,... Rosette Vandenbroucke Editor s Column A bilingual special edition of the Echo moved the Editor's Column to the second page with the advantage of having some more space. I would like to join the spirit, "the user is the key" of the VSC Echo and support user participation in VSC. VSC is now working to set up the necessary channels to hear the users voice. In the new VSC structure a user committee is provided to which universities can delegate their users. The Users Day creates a unique opportunity to express your wishes and expectations in the breakout sessions. The VSC coordinators will be present all day to listen to what is going on in the user circles. In this newsletter you will find information about the coordinators so that they are easy to spot, and that they can be still contacted afterwards. Users are also welcome in the VSC Echo. There was so much to tell in the first two editions that we had little room for input from the user. 3 Vsc Echo P. 3 Naar een lange termijn financiering voor de verdere uitbouw van een grote rekencapaciteit in Vlaanderen In de voorbije tien jaar werd, met een projectmatige financiering van de Vlaamse Regering, door de universiteiten en associaties een performante Tier 2-infrastructuur uitgebouwd en werd een Tier 1 aangekocht en in gebruik genomen. Dankzij deze ontwikkelingen kon er ook aangesloten worden bij initiatieven op internationaal niveau zoals PRACE. Bovendien werd er een team uitgebouwd van excellent personeel dat instaat voor de vorming en de ondersteuning van de onderzoekers. Met de middelen die dit en volgend jaar beschikbaar zijn, kunnen aan de Vlaamse universiteiten 17 voltijdse personeelsequivalenten worden gefinancierd, waarvan twee instaan voor de technische uitbating van de Tier 1. Daarnaast heeft de Herculesstichting midden 2013 Dr. Dane Skow als HPC-directeur aangetrokken. Hij staat in voor het beheer van de Tier 1 en de coördinatie van het gebruik van grote rekencapaciteit en hij volgt tevens de internationale ontwikkelingen van nabij op. Opdat onze onderzoekers competitief zouden kunnen blijven moeten ook de Tier 2- en Tier 1-infrastructuren competitief blijven. Deze moeten dus periodiek worden gemoderniseerd of vervangen. Hierbij geldt een cyclus van 3 jaar als richtlijn. De Raad van Bestuur van de Herculesstichting werkt daarom aan een voorstel voor een meerjarig investerings- en exploitatieplan. Dit voorstel voorziet in de noodzakelijke investeringen om zowel de lokale rekencapaciteit aan de universiteiten als om de supercomputer te vernieuwen. Daarnaast wordt er ook voorgesteld om middelen te voorzien om rekentijd te kopen bij buitenlandse rekencentra voor problemen die een specifieke computer architectuur vragen en waarvoor de infrastructuur in Vlaanderen minder geschikt is. Ook dient Vlaanderen de volgende jaren fors te investeren in opslagcapaciteit. Onderzoek genereert immers steeds grotere volumes aan gegevens die voor korte of langere tijd veilig moeten bewaard worden. onderzoekers maar hiertegenover staat eveneens een kostprijs. Om al deze ambities waar te maken dient de overheidsfinanciering die, naast de eenmalige dotaties vandaag structureel op jaarbasis 4 miljoen euro bedraagt, stapsgewijze te worden verhoogd. Het ontwerp van een meerjarenplan voor grote rekencapaciteit voor onderzoek en innovatie dat de Raad van Bestuur van de Herculesstichting op hoofdlijnen goedkeurde, zal in de loop van de volgende weken worden besproken met de verschillende belanghebbenden. De Gebruikersdag is een goede gelegenheid om deze discussie te starten. Vervolgens zal het ontwerp worden bijgesteld en na goedkeuring door de Raad van Bestuur worden overgemaakt aan de volgende Vlaamse Regering. We rekenen op de Vlaamse onderzoeksgemeenschap en op de bedrijven om de vraag voor een substantiële stijging van de middelen voor HPC te ondersteunen. De eerste oproepen om voorstellen voor rekentijd in te dienen maakten meteen duidelijk dat er bij de Vlaamse onderzoekers grote belangstelling is om de Tier 1 te gebruiken. Ook Vlaamse bedrijven zijn geïnteresseerd. Naarmate het aantal aanvragen groeit, komt er meer vraag naar opleiding en ondersteuning. Meer dan vandaag het geval is zal er ook ondersteuning nodig zijn bij de verwerking van de ruwe data en bij de visualisatie van de resultaten. De verdere inschakeling in PRACE biedt ook meer rekenmogelijkheden voor Vlaamse

4 VSC Echo P. 4 To a long-term funding for the further development of a large computing capacity in Flanders In the past ten years a project-based funding from the Flemish Government enabled the universities and associations to build a performant Tier 2-infrastructure and to buy and put into use a Tier 1. Thanks to these developments an affiliation with international initiatives such as PRACE could be realized. Moreover, making available a team of excellent staff who are responsible for the formation and support of the researcher is a major achievement. With the financial resources that are available this and next year, 17 full-time staff equivalents, of which two are responsible for the technical operation of the Tier 1, can be funded at the Flemish universities. In addition, the Hercules Foundation attracted mid 2013 Dr. Dane Skow as HPC-director. He is responsible for the management of the Tier 1 and the coordination of the use of large computing capacity and he also follows up very closely the international developments in the field. In order for our researchers to remain competitive, the Tier 2 and Tier 1-infrastructure need to remain competitive as well. This means that these infrastructures have to be periodically renewed or replaced. A 3-year cycle serves as a guideline. Therefore, the Board of Directors of the Hercules Foundation is working on a proposal for a multiannual investment and operational plan. This proposal foresees for the necessary investments to renew both local computing capacity at the universities and to renew the supercomputer. In addition, the proposal contains the possible provision for buying computing time from foreign computer centers for problems that require a specific computer architecture and for which the infrastructure in Flanders is less suitable. Flanders also needs to invest substantially in storage over the next years. Research generates increasing large volumes of data that must be safely retained for short or long periods of time. To realize all these ambitions the government funding that, in addition to the one-off grants that amounts today to 4 million euro on a structural annual basis, should gradually be increased. The draft of the multi-annual plan for large computing capacity for research and innovation of which the outlines are approved by the Board of Directors of the Hercules Foundation, will be discussed with the various stakeholders during the course of the next few weeks The Users Day is a good opportunity to start this discussion. The draft will then be revised and after approval of the Board of Directors submitted to the next Flemish Government. We count on the Flemish research community and businesses to support this request for a substantial increase in the resources for HPC. Marc Luwel Director Herculesstichting But hardware and software alone is not enough. Equally important is the support. The first call to submit proposals for using computing time made it immediately clear that there is a great interest by the Flemish researchers to use the Tier 1. Flemish companies are also interested. As the number of applications is growing, there is more demand for training and support. More than is the case today, support will also be needed for the processing of the raw data and for the visualization of the results. A further involvement in PRACE offers more computing opportunities for Flemish researchers but this comes for a price.

6 P. 6 Vsc Echo Tier 1 Nieuws Tier 1 News Sinds de start van de operationele fase van de Tier 1 op 15 juli 2013 werden reeds twee oproepen voor rekentijd gelanceerd. In totaal werden hiervoor 52 projectaanvragen ingediend goed voor een totaal van nodedagen. Dit succes wijst duidelijk op de noodzaak voor een rekeninfrastructuur van dit kaliber in het Vlaamse landschap, maar reflecteert ook ongetwijfeld de zeer voordelige tariefvoorwaarden waaronder rekentijd op Tier 1 werd toegekend. In de aanloopfase voor deze twee oproepen werden immers geen kosten aangerekend aan de gebruiker, omdat de beheermodaliteiten nog volop in ontwikkeling waren. Op 9 december 2013 zijn 4 van de 39 projectaanvragen reeds volledig afgerond. Figuur 1 illustreert het gebruik van Tier 1 in de periode na 15 juli Kort voor die datum werden ingrijpende onderhoudswerkzaamheden uitgevoerd. Onmiddellijk daarop volgend nam één gebruiker voor een beperkte tijd nagenoeg alle nodes en cores in beslag: een perfecte test van de aanpassingen die gebeurden aan hard- en software van de machine, en die gebruiker sloot tegelijk met veel succes het eigen rekenproject af. Daarna neemt het gebruik van de machine eerder traag toe om pas tegen begin oktober 2013 zijn kruissnelheid te bereiken. De kortstondige dip naar nul begin november werd veroorzaakt door een aangekondigde stroomonderbreking. De verdeling van de toegekende en gebruikte rekentijd in de afgesloten oproepen over de verschillende onderzoeksinstellingen en wetenschappelijke domeinen wordt inzichtelijk gemaakt in figuren 2 en 3. Since the start of the operational phase of Tier 1 on July 15, 2013, two calls for obtaining computing time have been launched. A total of 52 project applications were submitted claiming a total of node days. This success clearly indicates the need for a computing infrastructure of this size in the Flemish landscape but undoubtedly also reflects the very advantageous rate conditions for using the Tier 1 until now. Indeed during the initial phase of these two calls no fee was charged to the user because the management modalities were still in development. On December 9, 2013, 4 of the 39 project applications already completed. Figure 1 illustrates the use of the Tier 1 in the period after July 15, Shortly before that date, major maintenance works were carried out. Immediately thereafter a user occupied for a limited time almost all nodes and cores: a perfect test of the changes made to hardware and software of the machine, and that user closed simultaneously with great success its own computing project. Then the use of the machine grows rather slowly to reach only by early October 2013 its cruising speed. The momentary dip to zero in early November was caused by an announced power outage. The distribution of the computation provided and used in the finished call for proposals for the various research and scientific fields is visualized in Figures 2 and 3.

7 VSC Echo P. 7 Oproep aanvragen voor rekentijd op de Tier 1 Call to request computing time on the Tier 1 Aanvragen voor rekentijd op de Tier1 kunnen op continue basis elektronisch worden ingediend. Deze aanvraagprocedure wordt uitgelegd in rekenen. Applications for obtaining computing time on the Tier 1 can continuously be submitted electronically. The application procedure is explained at allocation/overview. In 2014 zijn de einddata voor het indienen van de voorstellen: 3 maart 2014, 2 juni 2014 en 29 september Alle voorstellen ingediend tegen één van deze data worden tegelijkertijd beoordeeld binnen een termijn van 30 dagen. Bij voorbeeld alle voorstellen ingediend tegen 3 maart 2014 worden gezamenlijk geëvalueerd vóór 4 april Aanvragen worden bij voorkeur in het Engels opgesteld. Aanvragen die in het Nederlands worden opgesteld dienen vergezeld te worden van een vertaling in het Engels. Het reglement, goedgekeurd door de Raad van Bestuur van de Herculesstichting, voorziet dat een evaluatiecommissie wordt belast met het beoordelen van de ingediende aanvragen en legt de criteria hiervoor vast (zie: vscentrum.be/nl/tier1-rekenen/reglementtier1 ). Het reglement bepaalt ondermeer dat de meerderheid van de leden van deze commissie niet in Vlaanderen werkzaam is. De HPC-coördinatoren van de Vlaamse universiteiten kunnen als waarnemer deelnemen aan de vergaderingen ervan. Er wordt in het reglement een procedure voorzien om het matteüseffect tegen te gaan en voldoende nieuwe aanvragers een kans te geven. Naast aanvragen die gebaseerd zijn op projecten waarvan de wetenschappelijke kwaliteit reeds werd beoordeeld, wordt ook een werkwijze voorzien voor de evaluatie van aanvragen die een dergelijke procedure niet hebben doorlopen. Het gebruik van de Tier 1 is niet gratis. Afhankelijk van de financieringsbron wordt een bijdrage aan de promotoren gevraagd. Er werd een basispercentage vastgelegd en verder varieert de bijdrage naargelang de financieringsbron. The application submission deadlines for 2014 are: March 3, 2014, June 2, 2014 and September 29, All proposals submitted before any of these deadlines are simultaneously assessed within 30 days.. For example, all proposals received before March 3, 2014 will be evaluated at the same time before 4 April, Since applications are reviewed by international experts, applications should be written preferably in English. Applications written in Dutch must be accompanied by an English translation. The regulations, approved by the Board of Directors of the Hercules Foundation, provide for an evaluation committee that is charged with assessing the applications and fixes the assessment rules (see: allocation/ tier1-rules.pdf). Those rules also state that the majority of the members of this committee is not active in Flanders. The HPC-coordinators of the Flemish universities can participate in its meetings as observers. The regulations provide a procedure to counteract the matthew effect and give a chance to a sufficient number of new applicants. In addition to applications for projects that already have been assessed for their scientific quality a method is foreseen for the evaluation of applications that have not gone through such a procedure. The use of Tier 1 is not for free. Depending on the source of funding, a contribution is requested from the promoters. A base rate is established and the contribution further varies depending on the source of financing (See: vscentrum.be/en/tier1-allocation/overview). 10 P. 10 VSC Echo Presentation Abstracts State of VSC Dane skow, HPC director, Herculesstichting As we enter into 2014, VSC is preparing for the most urgent projects to fully utilize the current Tier 1 system and the eagerly awaited new Tier 2 systems, the beginning of the process for procuring the next Tier 1 machine, and the development of a 5+ year strategic plan. We will introduce these discussions now. While we begin our planning for capital investments for 2015, we are spending a focused effort in 2014 on user support, training, and outreach. We expect that you will see the results of increased investment in increased user support staff and code analysis, optimization, and debugging tools. We are partnering with the Texas Advanced Computing Center (TACC) on deployment and development of the PerfExpert automatic code analysis tool and that should become available across the VSC in The training program is going well and we plan to continue and build on the successes of We are beginning to expand our discussions with potential industrial partners and provided there is sufficient support in 2014, we are looking toward a significant increase in this effort and interaction. Computational Neuroscience Michele Giugliano, University of Antwerp and NERF Hundreds of millions of people around the world are affected by brain disorders. This is an extremely challenging scenario for both our aging society and economy. Big pharma groups abandoned new major investments in Neuroscience, recognizing its risks, unsustainable costs, and complexity. Indeed, brain diseases are extremely complicated, and their full understanding require us to combine together a large amount of new and existing data, collected at different levels, from the genes to the electrical cellular activity. These are usually extremely precise data, although scattered around many studies, labs, animal models, clinical centers, and ultimately lacking a common multiscale standard language to lead to fastpaced breakthrough discoveries. Recent international initiatives, launched by the Organisation for Economic Co-operation and Development (OECD) by its Global Science Forum working group, explicitly aim at binding data together via global computing infrastructures in order to accelerate understanding, remove obstacles to data sharing and interoperability, and launch new interdisciplinary training efforts. Along these lines, an intriguing route has been proposed and supported by an unprecedented European investment, while making use of large high performance computing platforms: the in silico simulation of the biochemical and electrical properties of the brain might be the optimal and most effective infrastructure to bind together its multiscale descriptions. In this talk, I will focus and review some basic advances in (computational) Neuroscience, a field where the use of both Tier 1 and Tier 2 computing infrastructures appears today as an indispensable tool complementing routine experimental methods for basic brain research..

11 VSC Echo P. 11 The value of HPC for Molecular Modeling applications Veronique Van Speybroeck, Ghent University The Center for Molecular Modeling (CMM) is a multidisciplinary research center at Ghent University bringing together researchers of the Faculties of Sciences, Engineering and Architecture. The Center focuses on frontier research in six major areas - chemical kinetics in nanoporous materials, computational material research on the nanoscale, spectroscopy, many-particle physics, model development and bio- and organic chemistry. The majority of projects at the CMM rely heavily on the availability of high performance computing infrastructure. In this talk the value of HPC computing for a variety of projects currently ongoing at the CMM will be shown : - Typical resource requirements for cutting-edge molecular modeling projects, - Efficient scale-up of computational procedures over multiple nodes and cores, - Adapt self written code to high performance systems, - Management of computational resources in high-throughput screening studies. - Upscaling non-mpi code with ScaleMP solutions. All items will be illustrated with recent state-of-the art molecular modeling applications in materials design, catalysis,... In addition, the value for HPC will also be shown for theoretically oriented research which is performed with in-house developed codes. The various examples allow to show that specific needs may vary quite substantially depending on the application field. The talk will be concluded with experiences, opportunities and challenges from the user perspective towards current HPC policies at the VSC and the dedicated IT staff. Parallel, grid-adaptive computations for solar atmosphere dynamics Rony Keppens, Centre for mathematical Plasma Astrophysics, Department of Mathematics, KU Leuven I present our open-source code MPI- AMRVAC (gitorious.org/amrvac/ amrvac) which is designed to solve partial differential equations expressing (near-) conservation laws, as encountered in many (astro-)physical settings. I will detail our strategy to realize block-adaptive simulations for shock-governed dynamics, and highlight parallelization aspects and selected scaling experiments. As a representative application, I will show findings from recent high- As a representative application, I will show findings from recent highresolution numerical studies aimed to recreate solar atmosphere phenonema. In particular, we simulate the enigmatic coronal rain, manifesting itself in the million degree hot solar atmosphere. The rain is a consequence of a local, sudden and catastrophic loss of thermal equilibrium, as ever more energy escapes the plasma by radiation. As a consequence, much cooler and heavier plasma blobs are formed continuously, which are forced to follow the curious bends traced out by the solar magnetic fields.

12 P. 12 VSC Echo HPC for industrial wind energy applications Rory Donnelly, 3E NV Currently, one of the most interesting resources within the renewable energy landscape is wind energy. But what are the ideal locations for wind park developments? Or, what kind of revenue can be expected from such plants? 3E NV is a Belgian renewable energy consultancy firm that has been using supercomputing facilities to perform mesoscale atmospheric calculations using the software Weather Research and Forecasting (WRF) modeling system [1]. By modeling atmospheric conditions over the Belgian onshore and offshore area for, e.g. a twenty-year period up to now, a long-term wind resource representation is obtained. This information is used in power generation prediction calculations within various research projects and wind park development studies. In this talk, I will briefly outline the various (research) projects 3E is currently involved in and how supercomputing comes into play, if not is indispensable. I will illustrate the typical computational procedure followed to perform such mesoscale atmospheric calculations, and which role the VSC knowledge base and (human) resources serve to assist in streamlining this procedure. Finally, I will give an outlook and, from a more general perspective, indicate challenges and opportunities for industrial users of the HPC resources provided by the VSC. Role of Tier1 and Tier2 in the PRACE architecture and future prospects for PRACE into Horizon 2020 Sergi Girona, PRACE The mission of PRACE (Partnership for Advanced Computing in Europe) is to enable high impact scientific discovery and engineering research and development across all disciplines to enhance European competitiveness for the benefit of society. With a high quality structure of 25 members in 25 countries and 6 PRACE leading-edge systems PRACE s main ambitions for the near future are: Providing a leading edge HPC infrastructure for science & industry, catalysing technological transfer between academic and industrial users through Open R&D, inspiring SMEs to use the HPC infrastructure for their needs and offering education and training. PRACE Tier 0 systems are available to scientists and researchers from academia and industry from around the world through Preparatory Access and Project Access. In the context of the PRACE IP Projects a scheme exists for the coordination and management of Tier- 1 resources: the DECI (Distributed European Computing Initiative), through which collaborative projects can apply for access for a period up to 12 months per project. A PRACE Council working group is elaborating an Optional Programme for the management of the coordination between the Infrastructure and existing national computing centres Tier 1 and Tier-. Only a solid pyramid of the different Tier-level systems can ensure that science and implementations can eventually benefit from Tier 0 systems. The main focus of the SHAPE programme is to work on a one-to-one basis with SMEs willing to adopt a new HPC-supported solution. SMEs will co-develop a concrete industrial project with PRACE experts and demonstrate it using PRACE HPC resources. After the SHAPE demonstration, companies will have a clear view about: potential of HPC, investments to perform and skills to hire, software or methodologies to develop and next HPC Services to use. Six PRACE Advanced Training Centres (PATCs) have been established by now. Web based training and dissemination of advanced educational material are also offered. Furthermore PRACE published 15 Best Practice Guides, over 120 White papers and established a training curriculum, which makes use of national Tier-1 expertise and the PATCs.

13 VSC Echo P. 13 EUDAT Towards a Pan-European Collaborative Data Infrastructure Morris Reidel, EUDAT The constantly growing amounts of global, diverse, complex, but extremely valuable scientific data is an opportunity, but also a major challenge for research. In recent years, several pan-european e- Infrastructures and a wide variety of research infrastructures have been established supporting multiple research communities. But the accelerated proliferation of data arising from powerful new scientific instruments, scientific simulations and digitization of library resources, for example, have created a more urgent demand for increasing efforts and investments in order to tackle the specific challenges of data management and to ensure a coherent approach to research data access and preservation. A vision of a collaborative data infrastructure for science was outlined by the European high level expert group on scientific data listing 12 high level requirements and 24 challenges to overcome. In this talk, we take stock of activities of the pan-european EUDAT collaborative data infrastructure that aims to address these challenges and exploit new opportunities to satisfy many of the high level requirements with concrete data services. Data Analytics techniques in context will be highlighted (e.g. machine learning algorithms, statistical data mining approaches, etc.) in order to advance in science and engineering in ways not possible before.
