2 Chapter9 Summary,conclusionsandperspectives. The drug discovery and development process is acomplex and time consuming trajectorywithmanysubdivisionsofsciencesinvolved.analyticalchemistryisone ofthekeyscientificdisciplinesthatisandwillalwaysremaininvolvedthroughout thewholeprocess.inthisthesis,thedevelopmentandapplicationofinnovative analyticaltechnologiesindrugdiscoveryanddevelopmentisdescribed.inparti, thedevelopmentandapplicationoftechniquesinthefieldofdrugmetabolismfor chemicalanalysisisdescribed.withthepublicationofthemetabolitesinsafety Testing (MIST) guidelines by the US Food and Drug Administration, the developmentandimplementationofnewanalyticaltechnologiesforthispurpose has increased significantly. The main questions to be answered in drug metabolism studies are: what is the structure of the metabolites and in which quantity are they made? Although very simple questions, the answers to these questions require stateoftheart analytic and synthetic approaches. There are manychallengessuchasmetabolitequantificationwithoutreferencestandards, full structural identification of low abundant metabolites, and the biological activityassessmentofthemetabolitesformed.intheworkdescribedinthisthesis severalofthesechallengeswereaddressedandevaluated. Formation Themetabolitesandotherpharmaceuticallyrelevantmoleculesdescribedinthis thesisweregeneratedinseveralways.thisincludedtheformationofmetabolites byconventionalinvitroincubationswithratandhumanlivermicrosomes(rlm andhlm)aswellaswithasetofdrugmetabolizingmutantsofcytochromep450 BM3. Chapters 25 describe the use of these enzymatic systems for different purposes.inchapters24,theywereusedforthegenerationofhumanrelevant metabolites of kinase inhibitors, steroids and the antibacterial agent trimethoprim. In Chapter 5, the additional use of these biosynthetic enzymes enabled the formation of focused screening libraries for the estrogen receptors herandher.inchapters2and7,electrochemicaloxidationandreductionwas applied for the formation of drug related molecules. Although electrochemistry hasbeenappliedextensivelyintheformationofmetabolitestandardstofacilitate the metabolite identification process, a direct comparison with human relevant metaboliteswasnotperformedinthisthesissincethiswasnotwithinthescope of the present use of electrochemical methods. 3 Summary,conclusionsandperspectives electrochemical oxidation products in with e.g. microsomal incubations should always be done with great caution since electrochemistry cannot replace the stereoselective and catalytic effects of enzymes. Another approach for the formationofpharmaceuticallyrelevantmoleculesisdescribedinchapter8.inan onepotreaction,acomplexmixtureof6regioisomersofnalkylatedderivatives of the antibiotic neomycin was made, structurally characterized, and used to assesstheirantibacterialeffectinanatlinemicrofractionationapproach. Identificationandquantificationstrategies For the identification of products, the most important technique used in this thesis is hyphenated electrospray ionization highresolution multistage mass spectrometry(esihrms n ).MetaboliteidentificationwasperformedinChapters 25andincludeddifferentstrategies.InChapter2,quantificationofmetabolites without the use of synthetic standards was achieved by hyphenating high temperature liquid chromatography (HTLC) to electrospray mass spectrometry (ESIMS) and/or inductive coupled plasmamass spectrometry (ICPMS). The use oficpmsallowsthequantificationbasedonseveralmarkeratomsthatshouldbe presentindrugmoleculesandmetabolites.nexttotheplatinumcontaininganti cancer drugs, drugs and metabolites can be quantified if they contain sulfur, iodine, chlorine and/or bromine. The hyphenation of a separation method with anykindofdetectorcanhaveaneffectonthedetectorresponse,especiallywhen gradientlcmethodsareapplied.inthecaseoficpms,elsd,esimsandmany otherdetectionmethods,thedetectorsignalissignificantlyinfluencedbychanges in the mobile phase composition and can therefore lead to under or over estimation of analyte quantities. In this thesis, this issue was addressed by developinganisocratichtlcseparationcombinedwithtemperaturegradientsup to 200 C to enable the use of ICPMS detection. The elemental specificity and large linear range of the ICPMS showed to be valuable features to be used complementary to, e.g., ESIMS. Recent developments in ICPMS hardware includetheimplementationofhighresolutionmsanalyzerswhichincreasesthe applicationareaofthisvaluabletechniqueinthedrugdiscoveryarena. Chapters 3 and 4 describe typical metabolite identification studies. Based on in silicopredictiontools,highresolutionmassspectrometryandtheuseofmultiple enzymesystemsfortheformationofmetabolites,acomprehensivedatasetwas obtained on the metabolism of trimethoprim. In both chapters, interspecies 203

4 Chapter9 differenceswereobservedbetweenratandhumanlivermicrosomalincubations. Moreover,thedrugmetabolizingmutantofP450BM3showedtobeapplicable for the generation of human relevant (reactive) metabolites. Challenges in this particular field are the detection of low abundant metabolites and the characterizationofallreactivemetabolitesformed.recentdevelopmentsofnew strategies such as Brlabeled glutathione to enable high resolution isotope filtering significantly contribute to increase the coverage of all metabolites formed. The use of specific labeling of glutathione could also enhance its detectionlimitsforicpmsandprovideabsolutequantificationopportunitiesas wellasadditionalprofilingtools. Thelimitationsofmassspectrometryinthestructureidentificationofmetabolites were encountered in Chapter 5. Steroidal structures were metabolized by different enzymatic systems and subsequently profiled by LCESIHRMS. Fast polarity switching of the ESIMS was used to obtain both positive and negative ESIMSdataonthemetabolites.Thisshowedtobeessentialforthedetectionof these steroidal structures because modification of the parent compound significantlyalteredtheionizationpropertiesofthemoleculesaswellastheuv absorption characteristics. Although HRMS data was obtained on the metabolites, the exact position of modification could not be determined in an effectiveway.therefore,nmrstudieswereperformedtoelucidatethestructures ofnorethisteronemetabolitesgeneratedbyp450bm3mutants.thisresultednot onlyintheidentificationofthemodificationsite,butalsointheinformationon the regioselectivity of the metabolism reaction. Norethisterone was mainly hydroxylatedatc15andc16positionsinaorientation.interestingly,the16 OH metabolite showed to have selectivity towards the her over her. The secondordermetabolismofthisdruginvolvedaromatizationofthesteroidaring to 16OH ethinylestradiol, which had a major positive effect on the binding affinitytowardsthereceptor.thismetabolitewasnotpublishedbeforeandwas foundtobepresentinthehlminvitroexperimentsaswell. In Chapter 8, ESIHRMS n experiments allowed the identification of 6 regio isomersofnalkylatedneomycinderivatives.afterlcseparationofthiscomplex mixture,hrms n experimentswereperformed.whereasthemsandms 2 spectra wereidenticalforallsixregioisomers,differenceswereobservedinms 3 andms 4 experiments.basedonthefragmentationpatternsoftheglycosidebondsinthe 204

Screeningforbiologicalactivity PartIIofthisthesiscoveredtheimplementationofbiologicalinteractionsinan analytical chemical environment. The multidimensional screening approaches described in Chapters 58 truly add valuable information to the more conventional chemical analysis methods. In a fast and efficient way, data was generatedonbothstructureandbiologicalactivityofthemetabolites,synthesis products,electrochemicalconversionproducts,oranyothercategoryofanalytes. An important aspect of the concept is the integration of separation techniques andbioaffinityassessment.thisallowsthescreeningofcomplexmixturessuchas metabolicincubations,crudesynthesismixturesornaturalextracts.inthisthesis, twodistincttypesofassayswereusedforthreedifferenttargetproteins.chapter 5discussedtheuseofnuclearreceptors,i.e.,thehumanestrogenreceptorand subtypes, in an online binding assay. Binding was monitored through the detection of the fluorescence enhancement of a tracerreceptor complex. The sameapproachwasalsopresentedforthemitogenactivatedproteinkinasep38 inchapter6,wherethedevelopmentofanewassaywasdescribedincludingthe optimizationofsignaltonoiseratios.theadvantageofabindingassayforonline screeningpurposesisthattheinteractionbetweenthetargetproteinandligandis relatively fast and the readout for this reaction can be performed in the same timescale as the chromatographic separation and MS based detection of the ligands.inchapter7,thisassaywasappliedinanonlineformation,identification andbiologicalcharacterizationstrategyofkinaseinbititors.thealternativefora binding assay would be online activity assays where product formation by the active enzyme has to be monitored. Although already performed for several enzymes,itsignificantlyincreasesthecomplexityoftheassayandinfluencesthe robustness of the total system. On a totally different timescale, the antibiotic action of several neomycin derivatives was assessed in an atline approach in Chapter 8. After separation of the derivatives and addition of all reagents necessary for the biological assay, microfractionation into a 384 well plate was performed. In this way, the online format was adapted to facilitate the use of conventionalplatereaderassaysandallowingalsorelativelongincubationtimes 205

6 Chapter9 neededfor,e.g.,observationofantibacterialeffects(upto18hrs).thisapproach significantlybroadenstheapplicationareaofhyphenatedscreeningassayssince themainlimitationuntilnowwasthelimitationofincubationtimes.nextsteps definitely should include the development of functional assays against complicated targets such as membrane bound receptors (GProtein coupled receptors,gpcrs)andionchannels. The impact and innovation of new analytical technologies facilitating drug discovery largely depends on the interaction of the different sciences involved. Het gebruik van specifiek gelabeld glutathion zou ook de detectielimieten voor ICPMS kunnen verlagen en daarmee zowel nieuwe manieren voor kwantificering èn profilering kunnenbrengen. Debeperkingenvanmassaspectrometrieophetgebiedvanstructuuropheldering van metabolieten werden ondervonden in Hoofdstuk 5. Steroïde structuren werden gemetaboliseerd door verschillende enzymatische systemen en vervolgens geanalyseerd met LCESIHRMS. De ESIMS polariteit werd snel gealterneerdomzowelpositievealsnegatieveesimsdatateverkrijgenvande metabolieten. Dit was essentieel voor de detectie van deze steroïde structuren omdatdemodificatievandebasisstructuurzoweldeionisatieeigenschappenals het UVabsorptieprofiel significant beïnvloedde. Hoewel HRMS data van alle metabolieten verkregen werd, kon de exacte positie van de modificatie niet bepaaldwordenopeeneffectievemanier.nmrstudieswerdenuitgevoerdomde 212

13 Chapter9NL metabolietstructurenoptehelderen.ditresulteerdenietalleenindeidentificatie vandemodificatie,maarleverdeookinformatieoverderegioselectiviteitvande metabolereacties.norethisteronewerdhoofdzakelijkgehydroxyleerdopdec15 en C16 positie in een oriëntatie. Interessant genoeg, vertoonde de 16 OH metaboliet selectieve bindingseigenschappen naar her ten opzichte van her. Het tweedeorde metabolisme van deze stof was o.a. de aromatisering van de steroidearingnaar16ohethinylestradiolenhadeenzeerpositiefeffectopde bindingsaffiniteitvoordereceptor.dezemetabolietwasnieteerderbeschreven enisindezestudiegeïdentificeerdinincubatiesmetzoweldebm3mutantenals humanelevermicrosomen. InHoofdstuk8maakteESIHRMS n deidentificatievan6regioisomerenmogelijk van Ngealkyleerde neomycinederivaten. Nadat LCscheiding van dit complexe mengselwasuitgevoerdwerdenhrms n experimentengedaan.hoeweldemsen MS 2 spectra identiek waren voor alle zes regioisomeren, werden er verschillen waargenomen in de MS 3 enms 4 spectra. De fragmentatiepatronen van de glycosidebindingen in de basisstructuur van de derivaten maakten het mogelijk omdeplaatsvanmodificatieaanteduideninringen1en4.deexacteplaatsvan modificatie in ring 2 van neomycine was niet mogelijk omdat deze fragmentatiereactiesymmetrischefragmentenproduceerde. Zoekennaarbiologischeactiviteit DeelIIvanditproefschriftbehandeltdeimplementatievanbiologischeinteracties in een analytischchemische omgeving. De multidimensionale screeningsmethoden zoals beschreven in de Hoofdstukken 58 voegen daadwerkelijkwaardevolleinformatietoeaandemeerconventionelechemische analysemethoden.ineensnelleenefficiëntemanierwerderdataverkregenover zowel de structuur als de biologische activiteit van de metabolieten, syntheseproducten, elektrochemische oxidatieproducten. Een belangrijk aspect vanditconceptisdeintegratievanscheidingsmethodenenbioaffiniteitsbepaling. Ditmaakthetmogelijkomrelatiefcomplexemengselstescreenenzoalsmetabole incubaties, ongezuiverde syntheseproducten of bijvoorbeeld natuurextracten. In dit proefschrift zijn twee verschillende typen assays gebruikt voor drie verschillende targeteiwitten. Hoofdstuk 5 beschrijft het gebruik van nucleaire receptoren,inhetbijzonderdehumaneestrogeenreceptorensubtypesineen online bindingsassay. De binding werd bepaald door het detecteren van de 213

Dezelfde benadering is ook beschreven voor de mitogenactivated proteinkinase p38 in Hoofdstuk 6, waarin de ontwikkeling van een nieuwe assay is beschreven waarbij aandacht besteedisaandeverbeteringvansignaalruisverhoudingen.hetvoordeelvanhet gebruikvanonlinebindingsassaysisdatdeinteractietussenhettargeteiwiten hetligandrelatiefsnelis.hierdoorkandedetectievandezeinteractieindezelfde tijdschaal worden uitgevoerd als die van de scheidingsmethode en MSdetectie vandeliganden.inhoofdstuk7isdebeschrevenassaytoegepastineenstrategie voor online productie, identificatie en biologische karakterisering van kinaseremmers. Het alternatief voor een bindingsassay zou een online activiteitsassayzijnwaarbijproductvormingdoorhetactieveenzymgedetecteerd moet worden. Hoewel dit soort assays beschreven zijn voor verschillende enzymen,vergroothetdecomplexiteitvandezeassaysbehoorlijk.ookheefthet invloedopderobuustheidvanhettotalesysteemgebruiktvoorditsoortassays. In hoofdstuk 8 is met behulp van een atline benadering op een totaal andere tijdschaal de antibacteriële activiteit bepaald van verschillende neomycinederivaten. Na scheiding van de derivaten en de toevoeging van alle benodigdereagentiavoordebiologischeassaywerdermicrofractioneringineen 384microtiterplaatuitgevoerd.Opdezewijzewerddeonlineaanpakaangepast om het gebruik van conventionele platereader assays mogelijk te maken. Hierdoor kunnen ook relatief lange incubatie tijden gebruikt worden die bijvoorbeeld nodig zijn om antibacteriële effecten te observeren. Deze aanpak vergroot het toepassingsgebied van hyphenated screeningassays omdat de belangrijkste limitatie tot nu toe vooral de incubatie tijd was. De volgende innovatiesinditgebiedzoudeninelkgevaldeontwikkelingvanfunctioneleassays tegencomplexeretargeteiwittenzoalsmembraangebondenreceptoren(gpcrs) enionkanalenmoetenbevatten. De ontwikkeling van de in elk hoofdstuk afzonderlijk beschreven hulpmiddelen draagtbijaaneencompletesetmetmodulesdieonderzoekerskunnentoepassen inhetgeneesmiddelonderzoek.figuur1geefteenoverzichtvandetechnologieën ontwikkeldinditproefschrift,eerderdooranderenontwikkeld,oftechnologieën diemogelijkerwijsindenabijetoekomstontwikkeldworden. 214

Verscheidene van deze koppelingen zijn beschreven in dit proefschrift. Toch blijft één van de belangrijkste toekomstige innovaties de kwantificering van de bioaffiniteit in bovenstaande assays. Dit zal uiteindelijk leiden tot de kwantitatieve affiniteitsbepalingen van bijvoorbeeld metabolieteninmengselszonderdebeschikbaarheidvanreferentiemetabolieten. De eerste stappen in dit proces zijn al ondernomen in Hoofdstuk 2 waarin de metabolieten van kinaseremmers werden gekwantificeerd zonder referentiestandaarden. De integratie van bijvoorbeeld de kinaseaffiniteitsassays zoals ontwikkeld in hoofdstuk 6, met de ICPMS gebaseerde kwantificering zou uiteindelijk kwantitatieve data moeten kunnen leveren van nieuw gevormde stoffenzoalsmetabolietenofruwesyntheseproducten.
